I have a couple M42 mount legacy lenses and I just ordered an adapter from fotodiox, will I be able to use the IS system on my EM5?

For photographs, yes (and it works quite well). For video, no.

Also when using a legacy lens, you can (and should) manually set the focal length in menus so the IS performance is optimized.
