With my current setup it's pretty simple since with the E-M1.2 and Pen F I've been able to get by with just two batteries for each.
Previously I would just us specific pockets in my camera bags. When I shot events I would keep camera batteries in the lid of my rolling bag and AAs for my flashes in plastic battery holders. I kept a small section in the body of the bag empty so I could just dump all the used batteries in during events.
