It has no effect on weather-proofing. :) Shoot in all the rain you want, you don't need the covers.

I'm tempted to remove the AP port cover at least, since it's a hassle every time I need to put on / remove a flash.

So is the AP port weathersealed as well? I'd be very surprised if this is the case...
